If you both love each other then it will work itself out. But you must understand her that it is hard seeing you, as her best friend and lover, putting your life on the line. She is afraid that she could lose you for good.
Make sure that you spend the last days with her and make her know that you love her and just let her know that you are coming back.
Take her out to dinner and a movie. Make everything romantic for her to let her know that you want her and that she means so much to you even if you have to answer the call of duty.
All she wants is to know that you ARE coming back and it is worth the worry of you maybe not coming back. Show her that you care for her and that even though you feel you have to protect our great nation, that you love her more then anything.
P.S. I suggest that before you do anything, sit down and write a letter to her and tell her exactly how you feel about her. Hand deliver it or send it by mail. But put it in your hand writing so she knows you took the time and effort to do it. It will be a strain on her to see you leave but true love always prevails.
